Jean Grey gets possessed by a dark force known as the Phoenix Force and the X-Men have to stop her but, in the end, Logan has to kill her but in doing so he unleashes a huge amount of energy causing Logan to age back to the age he was before getting stuck in the past and the energy turns Emma Frost into the new Dark Phoenix. During the movie Jean kills both Professor X and Arcangel.
